If they are denied their Dex bonus to AC because of something like they are Stunned, Paralyzed, tied up, etc, can they make a reflex save against something like Fireball?

Unless they're helpless, they get their full reflex save. In the event that they're helpless, their dex is considered 0, in which case they get a reflex save as normal, but their dex modifier is -5 instead of what it normally would be.

Edit: for clarification, paralyzed and tied up are both situations where you would be considered helpless. Stunned however would receive a normal reflex save.

And for the compecity's sake — real "Immobilised" condition (which does exist in 3.5) doesn't prevent reflex saves. Neither does it prevent attacking on the grounds that "you're immobilised, you can't bring your hands to attack an enemy" (yep, i had battled such commonsensespawns).

unless it's non SRD (http://www.d20srd.org/srd/conditionSummary.htm) then Immobilized is not an officially described condition in 3.5

Immobilized does not automatically equal paralyzed, if your feet were stuck to the floor you would be described as immobilized, you would not however be paralyzed, helpless, unable to attack or unable to defend yourself in any way.
