How do PF GM's deal with a party with lots of magic? Do you get annoyed with "See invisibility" "Detect Magic" and especially "Fly"? Do you find it hard to make good adventures for a party who can spider Climb at will?

Make adventures where simple environmental barriers aren't intended to be major obstacles. Or make the environmental obstalces so difficult PCs need to spend resources on constantly overcoming them. Make them part of other encounters. Casters with Dispel Magic can really ruin your day if you are relying on certain spells to keep you safe or allow you to participate.

E6 is one way of dealing with magic. Adjusting your expectations and adapting is another.

Nah. You just give magic to everyone and make your world have lots of common sense.

Make encounters when PC simply need to use such spells as spider climb to pass it - for example vertical dungeons where you must have a means of walking on walls/ceilings to pass it. Also try to be a little meta - creature with illusion casted on it so it will look like itself (but detect magic will register aura of illusion) when encountered in the room full of illusions of such creatures can be nasty surprise. If PCs have an acces to teleport - great, now you can make dungeon in which they basiccaly need to teleport around the world to sealed undeground chambers in which they need to solve a puzzle to get clues to the location of another chamber. Do not make straightforward encounters when they get into the room and see things which need to be killed (well don't do it unless party is going to surprise them for example by being stealthy and bypassing guards) - that white dragon, well he was using illusions whole time and really he is red dragon. Basically - if you ever played in Demon Souls/Dark Souls then you know - if you see some mook standing in the room then there is fair chance that he is there only to divert your attention so his buddy hiding in the corner would stab you in the back.
Thing is - you won't stop casters, but this is not what you want to do, you want them to spend their resources, every additional spell he must use during adventure, especialy those which were wasted or not used efficiently is your win.
