Had a small discussion about the spellcraft feat. Can a cleric use this feat to determine what spell an arcane user is casting, and vice versa?

The rules do not say one way r the other, but they are two different types of magic. Would it then be two different skills?

...you mean the spellcraft skill? If so, then yes, a cleric can always use spellcraft to recognize arcane spells and visa versa. With the proper skill check of course.

Even a fighter if he for some reasom decided to take spellcraft could recognize a spell being cast, if he again succeeded on the skill check.

Personally I make the skill based on the casters stat. Full modifier when dealing with spells cast by a similar method (Cleric watching a Druid cast), or -5 if outside (Cleric watching a Wizard Cast)

Also, a culmuative -4 if the spell is cast via still spell and Silent spell, so a cleric watching a wizard cast a stilled silent spell would be at a -13
