In the text of the Rake evolution it says that the 2 claw attacks (that can only be used while grappling) only count as one attack when looking at your maximum number of attacks. This looks like a way to go above and beyond the normal number of attacks as long as you can grapple but when dealing with multiattack it says that if you have fewer than 3 attacks that you get an extra attack with your natural attacks. Does rake only count as the one attack for that as well?

Its two attacks but only counts as one towards the max attack limit. For all other purposes it still two attacks. The real head scratcher is does it count at all while the Eidolon isn't grappling...

I believe it is only counted as one for the max attacks because of the limitation only while grappling but I can see it being two for Multi attack as well. Does this mean (with a heavy evolution investment) you could get up to 13 attacks? (But only while grappling as a quadruped)

Nope.
It doesn't say that you can take it multiple times.
8 attacks would be the cap.
