The question is, when we use Class Abilities / Feats that allow us to take a penalty to our Attack Roll in exchange for bonuses, must we take a penalty equal to each bonus or are they totaled together?

For example, let's assume I have the following:

Power Attack, Combat Expertise, and Stunning Assault

Power Attack gives x2 Damage for every -1 Attack

Combat Expertise, essentially, allows you to take a -1 Attack in exchange for a +1 Dodge AC

Stunning Assault allows you to Stun your targets, in exchange for a -5 Attack penalty

So, let's say I take a flat -5 Attack penalty, and let's assume I hit. Do I now gain +10 Damage, +5 Dodge AC, and Stun my opponent all at the same time or must I choose what and where I apply each "point" to?

They're separate abilities, so the penalties stack. If you could use the penalty from one feat to "power" another then penalties for other things (firing into melee for example) would give you bonuses.

urpriest is, as usual, correct. The penalties stack. If you take that -5 penalty you have to choose one; +10 damage, +5 dodge bonus, or you can activate stunning assault. All three would give you a -15 penalty.
