IN the Eberron campaign setting, the spell Weapon augmentation stats that one can "The weapon you touch temporarily gains a special ability commonly found on magic weapons. You can choose any special ability whos market price is equivalent to a +1 bonus or up to 10000 gp, such as flaming or keen. The weapon does not have to have and existing enchantment bonus, nor does it gain one when you imbue is with this infusion. The weapon gains the benefit of the infusion only if you wield, throw or fire it."

Does this mean that you can make a normal longsword a Flaming Burst sword with out it having to be a +1 normally? This seems a bit odd and powerful. If it is correct, any ideas on how to tone it down or the like?

No. Flaming Burst is a +2, which is in no sense a +1, and isn't "up to 10000gp" either.

You could however make it just Flaming. Or the ever popular choice of Bane<Whatever you're fighting right now>

I dont see what the issue really is here. It's giving a minor enchantment, not unlike Magic Weapon, for a short period of time.

Isnt this what spells are supposed to do?

Yes. What they aren't supposed to do is give more significant special abilities beyond their own defined limits; Flaming Burst just does not qualify to be added here, any more than Vorpal does.
