As a DM, is it wrong to give NPCs lingering effects from magic items, like a draw from the Deck of Many Things, ability bonuses from Tomes and Manuals, or the benefit of a Sparring Dummy of the Master? Or things like the lingering benefits of defeating an Aleax?

If you do, should you bump their CR, or lower their wealth/gear to compensate?

It's not wrong at all. If I were you and I had given my npcs some righteous new abilities then I would bump their cr.

Anyone else have any thoughts?

I can just see the look on a players face when a monster with a level of Monk takes a 10-foot step.

Hey if the players can do it the NPCs sure as hell can, and sometimes the NPCs get to do things players cant. This has annoyed several of my players on various occasions but when they realized that i did it to make a fight challenging they got over it. So in short, go nuts!
