Permanent negative levels...

If a level one wizard level one cleric is hit by a negative level and loses the cleric level permanently, can he then choose next level to gain a level in wizard or another level in a different class, rather than become a level one cleric again? If so, does he lose the class skills from the cleric before he levels so that he has to take them from now on as non-class skills?

Yes you can take other class levels than you had before. And class skills are only dependent on the class you are currently taking, so if you take your second level of wizard, you also only get the wizards class levels.
