In the original Monster Manual, there were no rules about applying the half-dragon template to dragons, but in the Draconomicon (I think it was that book) says that you can't apply that template to dragons, so is there a specific rule for half-dragon dragons, should I just houserule for the template, or should I just scrap it altogether?

Honestly? I'd allow it. Makes for fun twists for the GM to use(for example, for example, a black(base)/gold dragon, masquerading as a brass dragon, or a gold(base)/blue dragon mistaken for a green dragon, or even just using it as fuel for an interesting backstory for an npc).

This page (https://www.wizards.com/default.asp?x=dnd/eo/20070401a) is relevant to your question. Its really up to the GM.

I agree it should be rare but I do like the thought of a Red Dragon smacking a group with an ice breath weapon.

And then there's the feat that allows a half-dragon with six or more hit dice to be able to use it's breath weapon once every 1d4 rounds...
