As the title. Just a thought that came to mind really, how well would an anti-paladin work in gestalt? What classes would it work with best?

Pretty much anything that gestalts well with Paladin will do just as well with Anti-Paladin.

Could try to make use of the Aura of Cowardice.
Creatures within 10ft. of you lose Fear Immunity, and take a -4 penalty on Fear Saves.
Anything caster that can abuse that would be handy.
But for me, go Synthesist Summoner. Then you can focus almost entirely on CHA, and get Pounce and a host of other things.
At level 11, get the Frightful Presence evolution. The only real catch to this is that it still probably runs off of what HD the Eidolon would have, and not your own.

Alternate option is to run entirely off of CHA.
Anti-Paladin already gets CHA to all Saves, and for Smite Good and whatnot.
Noble Scion feat lets you use CHA instead of DEX for Initiative.
Lore Oracle can get you CHA to AC and Ref Saves.
Then at level 7 take at least 1 level of Agent of the Grave PrC (http://www.d20pfsrd.com/classes/prestige-classes/other-paizo/a-b/agent-of-the-grave), this lets you use CHA instead of CON for HP (but only for levels after 7, it is NOT retroactive).

For extra crazy, be a Kobold and take the Kobold Confidence (http://www.d20pfsrd.com/feats/racial-feats/kobold-confidence) feat. Now you can use CHA for Fort Saves and 'negative HP before death'.
DEX now does...almost nothing (still for CMD).
CON does HP for 6 of your levels and nothing else.
Of course...Kobold. Ugh.

Oracle is nice. Noble Scion: War and lore/lunar let you replace dex your charisma for AC, reflex save and initiative (everything that's actually important). Anti-Paladin makes wisdom irrelevent on its own (high will save, charisma to saves) so you really help your point buy by freely being able to sack 2 stats.

A point of interest to me.

The Dread's Aura of Fear: At 3rd level, a dread radiates a palpably daunting aura that causes all enemies within 10 feet to take a –4 penalty on saving throws against fear effects. Creatures that are normally immune to fear lose that immunity while within 10 feet of a dread with this ability. This ability functions only while the dread remains conscious, not if she is unconscious or dead.

The Anti-paladin's Aura of Cowardice: At 3rd level, an antipaladin radiates a palpably daunting aura that causes all enemies within 10 feet to take a –4 penalty on saving throws against fear effects. Creatures that are normally immune to fear lose that immunity while within 10 feet of an antipaladin with this ability. This ability functions only while the antipaladin remains conscious, not if he is unconscious or dead.

Would a gestalt of these two classes, or even multi classing under regular conditions, have these penalties stack? Would this penalty become -8, or would it remain -4?

Any of the melee oracles will give you a lot of awesome options (Battle, Metal, Stone) and Bones is awesome with the flavor. Plus, that sweet sweet divine Cha casting. Awesome self buffs and you can pick up some other sweet spells, too.
