I don't think so, but I thought I should ask: would giving the Force Missile Mage's bonuses to magic missile also apply to chain missile (at 3rd level) and force missile (at 5th level) break anything?

Agreed. Adding a little extra damage to a character class with so few actual tricks available to them is not gonna overpower them.
