Okay a Spell caster who takes Tomb-Tainted Soul is harmed by Positive Energy.
Benefit
You are healed by negative energy and harmed by positive energy as if you were an undead creature. This feat gives no other penalties or benefi ts of the undead type.

The Spell Bestow Wond when casts heals you as if a cure spell had been cast on you: If wounded, you can cast this spell and touch a living creature.
The target takes damage equal to your wounds at the rate of 1 point of damage per your caster level, or the amount needed to bring you up to your maximum hit points, whichever is less.
At the same time, you heal that much damage, as if a cure spell had been cast on you

Does that mean that a Caster with the Tomb-Tainted Soul feat would acctually harm themselves with a casting of this feat?

Yes. If it had merely said "heals you" then you would be fine. Unfortunately it said "as a cure spell".

Does bestow wound say anything about positive energy? No? Then it works just like normal, same as empathic transfer would.

Edit: Hmm, it does, doesn't it. Never mind, that's my failed Decipher Script check for the day.

If only the part that harms the touched creatures had said "as an inflict spell", but I suppose that exploit would be obvious even to WotC. Still, it would be cool to heal yourself by draining your undead ally down to more negative (ie healing).
