Now is the item count as a secondary weapon, does that mean it gets a -5 on the attack roll, but also means it doesn't take a standard action like most magic items?

That sounds right, especially since it's a graft, and not an item. No word on how you're supposed to talk with it though.

Doubtful.

There are some animals, the camel (http://www.d20srd.org/srd/monsters/camel.htm) for example, who ONLY have secondary natural attacks. They always take the -5 penalty even when it's their only attack.

On the plus side, it's a touch attack which may mitigate the penalty, and it's a free attack you can make alongside any other attacks you make during your full attack sequence.

You can't make it a primary attack, but you can lessen or eliminate the penalty for secondary attacks with the feats Multiattack and Greater Multiattack.
