Ok, I lost my copy of the DM's Guide recently (due to unfortunate circumstances involving a space heater and drapes next to a book shelf) and I've managed to get a copy of the 3e one on the cheap. So now the issue is converting skills for the prestige classes. This is what I've got:
Intuit Direction = Survival
Wilderness Lore = Knowledge (Nature)
Innuendo = Bluff
Pick Pocket = Sleight of Hand
Read lips = Spot
Scry = Knowledge (Arcana) or possibly Spellcraft.

Are there any other 3e exclusive skills I need to worry about?

I think you've got things right.

Scry skill is no longer necessary under 3.5 rules, because spells of the Scrying subschool now have Will saves. A table in the descriptive text of the Scrying spell (http://www.d20srd.org/srd/spells/scrying.htm) shows how it works under version 3.5. So instead of investing in Scry skill, focus on increasing the save DC of your Divination spells.

Alchemy skill is now considered to be another kind of Craft skill: Craft (Alchemy) skill.

What classes, exactly?
Because the DMG prestige classes are on the SRD, no?

In addition to what you've got, Alchemy became Craft (Alchemy) and Animal Empathy stopped being a skill. And I would recommend using either some version of the SRD (http://www.d20srd.org/) or, failing that, the official update booklet (http://www.wizards.com/default.asp?x=dnd/dnd/20030718a) to get the 3.5 version of the rules you're using.

Wilderness Lore = Knowledge (Nature)

Wilderness Lore is now Survival, not Knowledge.

In addition, Rope Use was changed to Use Rope. :smallwink::smallamused:
