Assume a cleric makes a custom item of continuous Adept Spirit (http://dndtools.eu/spells/magic-of-incarnum--74/adept-spirit--1821/). The item would cost Spell level x Caster level x 2,000 gp, so minimum 2 x 3 x 2,000 = 12,000 gp. Since the spell effect is activated as an immediate action, would this item effectively give an all-day boost to CL, Int, Int-based checks, Concentration, and Will saves for only 12,000 gp? Or could the boost only be activated once/day?

12k is probably lowball: these sorts of spells need more comparison against other things

a +2 (non-resistance) to will saves is worth about 2700gp: one third of the standard non-resistance bonus: bonus squared*2000

+2 (non-competence) to concentration ought be aprox 800gp: double the standard skill bonus (competence): bonus squared*100

the int check and bonus: best represented as a boost to int sans the actual int increase (not too much is lost), and seeing how it is not the standard type, doubling the cost makes sense: 8000gp

This gives us about 13k in the cost of the item with the multiple abilities.

Problem is the boost to Caster level: That is 15,000 in its own right.
