The chosen of mystra template grants the feature spell immunity chosing one spell from each level. What would be the most optimized choices for each level?

This depends completely on your other defenses/what you are worried about. But things like enervation are always nice to be immune to. Can you select antimagic field/ray to be immune to? Also Dispel magic is a good choice.

Disjunction should be your ninth-level immunity for sure. Sixth level is an issue; that one has Disintegrate, Antimagic Field, and Greater Dispel Magic. I'd go with Greater Dispel, because AMF doesn't come up as often and Fortitude save optimization isn't too hard.

On this topic, what's the LA on chosen of mystra?

The Spell Immunity ability works as spell immunity, which only applies to spells that offer spell resistance. The only suggested spell that qualifies is disintegration.

It doesn't appear to have one, nor does it have a CR adjustment for some reason.

I feel like that, in conjunction with the number of NPCs who're given it in the Forgotten Realms Campaign Setting book, sorta implies that it's an NPC-only template. Should still have a CR adjustment, though.
