Flaming adds 1d6 fire damage to bows. Flame arrow adds an EXTRA 1d6 fire damage to ammunition. So do those two stack? So would the resulting attack do 2d6 fire damage?

Yes, in my view they would stack (bonus damage from different sources, plus explicit wording of the flame arrow spell).
