1. Are there any favored class bonuses for the Ninja? Where are they?

2. I've seen the Ninja listed as a mid-high T5. Is there any way (dips, PrCs, optimization) to make them more effective, or would I be better off playing, say, a Slayer or Vivisectionist and just calling myself a ninja?

3. What other classes/archetypes besides Slayer, Vivisectionist, Ninja, Rogue, and Snakebite Striker grant sneak attack?

None of the "Alternate Classes" get much support-love (Antipaladin, Ninja, Samurai).
I'm sure there's a race or two with a Ninja bonus, but I don't know of any offhand.
It's also possibly that since it's a "super-archetype" that you are just supposed to use the Rogue-Favored bonus.

I was under the impression that Ninja was usually Tier 4, Ki Pool+Ninja Tricks can do some fun things.
Depending on what _exactly_ you want your Ninja to be/do, there are a variety of options.

Rogue, Ninja, and Slayer are the only ones with build-in Sneak Attack.
Vivisectionist "stacks with Rogue", so it can get up to 10d6 max Sneak
Snakebite Striker gets 5d6 max Sneak, AND you can combine it with Strangler (http://www.d20pfsrd.com/classes/hybrid-classes/brawler/archetypes/paizo---brawler-archetypes/strangler) to gain +4d6 Sneak (but only when Grappling)
Bushwacker (http://www.d20pfsrd.com/races/other-races/featured-races/arg-kobold/bushwacker-gunslinger-kobold) Gunslinger (Kobold w/Firearm only, 5d6 max Sneak)
Sandman (http://www.d20pfsrd.com/classes/core-classes/bard/archetypes/paizo---bard-archetypes/sandman) Bard only gets 4d6 max Sneak (and none until level 5)
Nature Fang (http://www.d20pfsrd.com/classes/core-classes/druid/archetypes/paizo---druid-archetypes/nature-fang) Druid gets all of _1_d6 Sneak at level 4
Greensting Slayer (http://www.d20pfsrd.com/classes/base-classes/magus/archetypes/paizo---magus-archetypes/greensting-slayer) has 5d6 max Sneak (but must spend Arcane Pool points)

Pretty sure Ninjas get Rogue FCBs. Humans (and half-humans) get 1/6 of a rogue talent (translation: ninja talent for ninjas with this FCB unless your GM is an ass about it) which is about as good as they get for rogues IMO.

Ninja is functional if limited. You'll definitely want some means of recovering ki or increasing the size of your pool, either via feats like extra ki or an item like a ki mat, or scrolls/wands of ki leech or similar. Multiclassing won't help a lot.

Druids with the crocodile domain get +1d6 sneak attack/6 levels, just to round out grwhatevers' list.
