I've been thinking about DMing for a group of friends a story of episodic mafia game where the players are supernatural (werewolf, witch, vampire, etc) mobsters in league with a supernatural crime syndicate. The main antagonists would of course be a rival crime family. But I'm drawing blanks about what kinds of hooks to use for missions. Any suggestions, or links to story hooks for mob themed games would be greatly appreciated. I know what a mafia /does/ more or less I'm just not sure how to translate it into gameplay.

That sounds like you may want to take some cues from Shadowrun.
In that setting, the PCs are often employed by corporations to sabotage operations of other corps. Some basic kinds of missions are:

* extraction: go to some place, get something (or someone)
* planting: plant something that will incriminate someone or mess up their standing
* leave a message: the opposing faction has been measing with the operations of your employer one time too often. Get them scared enough - leave their favorite horse's head on their pillow, or maybe chop off their relative's pinky?
* kill: an important opposing mobster is waaay to inconvenient to continue living.
* extract revenge (this will typically be player-induced).
* escort/protection mission: there is an important meeting of your boss. He wants a personal guard.
* infiltration: infiltrate the opposing faction.

Of course there will be overlappings.
