Does geomancer's spell versitality, "He still acquires and prepares his spells in the normal manner for his individual spellcasting classes. When he casts them, however, he can mix or match spellcasting parameters from any of his classes to gain the maximum possible advantage for any spell with a spell level equal to or less than his spell versatility score." allow a sha'ir to ignore the extended fetch times for divine spells?

What if I take the arcane disciple feat? Can the sha'ir use charisma to set the DCs from the feat? (It seems like the class level/wisdom rules are stuck)

No. Spell versatility only functions while the spell is being cast. When the spell is being retrieved by the gen, the geomancer can't use spell versatility on it because he's not casting it at that point.

Arcane Disciple adds the spells from a cleric domain to your class list of arcane spells. They are retrieved as arcane spells, but are not considered "known" spells unless you learn them as known spells for however your arcane spellcasting class normally learns new spells. Once you cast them, you can change the features of the spell to take advantage of whatever spellcasting classes you have. If you have a spellcasting class that bases your DCs off of Charisma (such as Sorcerer), then yes, you could change that feature of the spell.
