I'm thinking about starting a campaign and having the PCs be a part of the crew of a ship tasked with stopping pirates and nasty sea creatures. Any suggestions or tips for a naval combat/campaigns would be helpful, I'd really appreciate anything.

No matter how high your google-fu is, there's always the chance of rolling a critical failure.

I thought it was a skill check?

Depends on the system.

There's quite a few Robert E. Howard stories in which Conan turns pirate or otherwise takes command of a ship. "Iron Shadows in the Moon," "Queen of the Black Coast," and "Pool of the Black One," to name a few.

Into the west, unknown of man,
Ships have sailed since the world began.
Read, if you dare, what Skelos wrote,
With dead hands fumbling his silken coat;
And follow the ships through the wind-blown wrack—
Follow the ships that come not back.

Treasure Island is also a great read.
