If you cast animate dead on a creature that HAD spell resistance, does that spell resistance remain when it is animated?

I would rule no as you can choose to not apply your spell resistance (as in with cure spells from a friendly target). For instance, say we're talking about a drow. They are in all circumstances an elf but with additional abilities (including Spell Resistance). If a cleric was to try and cure their wounds they can choose to not apply their spell resistance.

I'd theorise that things like spell resistance and will power rolls are automatically going to fail when they're dead.

No, because Spell Resistance is generally a Special Quality (see Drow below.)


This spell turns the bones or bodies of dead creatures into undead skeletons or zombies that follow your spoken commands.


Special Qualities
A skeleton loses most special qualities of the base creature. It retains any extraordinary special qualities that improve its melee or ranged attacks.


A zombie loses most special qualities of the base creature. It retains any extraordinary special qualities that improve its melee or ranged attacks.

If a cleric was to try and cure their wounds they can choose to not apply their spell resistance.
They actually have to use a standard action to lower Spell Resistance (http://www.d20pfsrd.com/gamemastering/special-abilities#TOC-Spell-Resistance) for one round.

A creature can voluntarily lower its spell resistance. Doing so is a standard action that does not provoke an attack of opportunity. Once a creature lowers its resistance, it remains down until the creature's next turn. At the beginning of the creature's next turn, the creature's spell resistance automatically returns unless the creature intentionally keeps it down (also a standard action that does not provoke an attack of opportunity).
