does a competence bonus to cha based skill checks stack with a competence bonus to diplomacy? do the rules even cover something like that?

Seems like the answer would be "no." Two bonuses of the same type, modifying the same roll.

I agree, I'd just have them overlap and use the better of the two.

Yes, the rules do cover something like this. They don't stack, you use the bigger of the two.
