Are there any systems out there that are compatible with 3.5, that can model combat of larger (50+) groups?

Miniatures Handbook has mass combat rules.

I think there was also a system for it in Heroes of Battle, though that may be the same system.

Also, there is a few 3rd party books with systems for it (that I can't remember the names of), and you could convert the mass combat rules of pathfinder over without much difficultly.

Cry Havoc by Malhavoc Press has mass combat rules. It's a 3rd party source so check with your DM.

I am the DM. I just gave my players a bunch of villagers to protect and realized I need rules for this.

Could always just run a few smaller scale encounters back to back with a running turn counter. Every turn a few more villagers get ate.

If you don't have access to any of the books suggested above, you can adapt the mass combat rules from Pathfinder (http://www.d20pfsrd.com/gamemastering/other-rules/mass-combat), which are available for free.
