So my group also wants to use the Hammership they acquired recently to move cargo around in atmosphere on Toril. But the do not want it to be obvious...would a simple silence/invisibility be enough do you think?

Maybe something nondetection as well?

They could cover it in an illusion... maybe a cloud?

Depending on your source, the hammership has a keel between 200 and 250 feet and a beam of 25 to 30 feet.

Invisibility (and Superior) isn't large enough. It covers an object of up to 100lbs per caster level. At 20th level, that's 1 (short) ton. Invisibility Sphere isn't large enough (IS has a radius of 10'). 7 well-placed overlapping doubly-expanded Invisibility Spheres would be sufficient, but short of that, invisibility isn't an option.

Silence isn't a great idea, as it makes everything inside the area of affect silent. You want something that makes a shell that noise doesn't pass through -- and you'd still need 7 of the silence spells to cover your hammership.

Major Image would cover (at 20th level) 24 10x10x10 cubes of space. 5-6 of those would also cover the entire ship, but those require concentration.

Mirage Arcana covers (at 20th level) 20 20x20x20 cubes of space. 1 casting can cover the required space, but not in the correct shape. A kind DM would let you use Sculpt Spell to change the size to fit, but that's not an actual shape allowed by sculpt spell, so you might have to use 2 castings and a swift-concentration ability for a single caster to manage it.

Good call. Maybe a Wondrous Item then perhaps?

The Helm is already an Wondrous item to allow the spelljammer to fly. So a custom item would most likely be a 'disguise' or 'chameleon' enchantment option to add to the ship's Helm.

Also from the 3.0 Arms & Equipment Guide

Veil of Obscurity: This augmentation disguises a
vehicle from curious eyes, making the vehicle appear to
be part of the surrounding terrain. The glamer includes
audible, visual, tactile, and olfactory elements, though
it can’t disguise, conceal, or add creatures.
Caster Level: 10th; Prerequisites: Craft Wondrous Item,
mirage arcana; Market Price: 25,000 gp; Weight: —.

Stronghold Builders Guidebook has prices for making entire buildings invisible and illusory.

Also has various Orbs of Weather Control. What's better than magically making your ship look like a cloud? Surrounding it with actual clouds of course.
