Hypothetical situation:

A Psionic Mind Flayer with 6 levels of Psion (Telepath), which is enough class levels to learn Mind Seed, targets a Bugbear Natural Lycanthrope (Werewolf) and the Bugbear fails their save.

Now what happens?

The Illithid Telepath has 8 Racial HD, 6 Class Levels, and an ECL of 21. Does the resulting creature have the Illithid stats it had at ECL 13? That would be into the Monster Class Levels, which brings up the question of how much of the Racial Traits transfer? Fairly, I understand the Tentacles and Extract doesn't come along, but what about the Racial Psionics which allowed the Illithid to learn Mind Seed in the first place?

What about the Bugbear Lycanthrope Racial HD and abilities? Lycanthropy is a physical affliction, so I can see the argument that the Bugbear/Illithid would still be a Lycanthrope. Then how do those Racial HD stack with the Illithid 13 Monster Class Levels?

All monster levels and templates and so on are class levels in monstrous classes and so they are transmitted by mind seed and the target loose them so if you are a lich the target becomes one because it is levels in one monstruous class: lich and If you were an human and that the target was a true dragon he would have a level in true dragon of zero after that(no hd no dragon powers and no LA except from the base race on which the monstrous class levels are stacked)
All of this is probably explained on something like the manual savage species.

Let's take a look at the power's text.

...the subject becomes you in mind as you were when you manifested the power, but the subject’s level is eight lower than your own. ... The subject does not have any of your physical ability scores or equipment, but does have the Intelligence, Wisdom, and Charisma scores you had when you were eight levels lower. The subject also knows the powers you knew when you were eight levels lower.

So we have a list of things that are impressed upon the subject:

The subject becomes "you in mind"
The subject's level is eight levels lower than you.
The subject gains your mental stats from 8 levels ago.
The subject knows your powers from 8 levels ago.

Now, the illithid's racial levels? Those aren't it "in mind." Those represent it being an illithid. Therefore, they don't transfer. Even the psionics don't transfer, because they are part of a mind flayer's biology.

Importantly, because the illithid takes an 8-level hit to determine what goes over, the bugbear will gain zero levels. If he had any levels that weren't in bugbear or lycanthrope, those levels are wiped. One could argue that some of the HD should also be wiped - if the Bugbear was a Weretiger (+6 HD) he would have 9 HD, while the power clearly states he ends up 8 levels lower than the illithid (who is level 14).

Then, because the power states this explicitly, the bugbear learns a bunch of Telepath powers it's not allowed to manifest because it has no power pool.

This question will have a much more satisfying answer if you're using Savage Species variant rules for monstrous characters.
