The rule for clerics spontaneously casting cure/inflict spells states that a cleric can only spontaneously cast these spells if they match his alignment (with a choice for Neutral clerics). The mechanics also state that a cleric cannot cast spells contrary to his alignment.

Now the mechanics state that Cure and Heal, and Inflict and Harm, are not Good or Evil descriptor spells but Conjuration [Healing] and Necromancy, respectively. Given that the spells rely on channeling Positive and Negative energy respectively but are not necessarily aligned spells, does this mean that a Good cleric can prepare Inflict and Harm and an Evil cleric prepare Cure and Heal?

The spontaneous casting clause for cleric makes no mention of the spells matching alignments. Simply that good clerics (or neutral clerics of good gods) can spontaneously convert cures, evil clerics (or neutral clerics of evil gods) can spontaneously convert inflicts and neutral clerics choose. This is because as you point out the spells have no alignment descriptors. So good clerics can indeed prepare harm and inflict spells and evil clerics can prepare heal and cure spells (which is pretty useful for them).
