If an alchemist loads a contact poison into a flask does he get his intelligence bonus to the ability damage since it technically is a splash weapon? As a DM I'd be inclined to say no, but I'm wondering if the rules contradict my inclination.

Going to say no. It would apply to any damage taken as part of getting hit by the flask (minimal since it isn't defined to my knowledge), but the ability damage is a function of the poison rather than the attack. You get damage + poison not poison damage.

No, their throw anything ability only applies to (hit point) damage, not ability damage.
