We have a fighter, that prefers mounted combat and has the feat.
he also now has the Saddle of the Cavalier (dmg 199)
does this mean all attacks he would intercept from the mount would be made with disadvantage towards him?
or does the saddle affect only the mount and the feat would not gain the effect?

AFB, but Mounted Combatant lets you force enemies to target you, which means they're not targeting the mount, so any defensive advantage of the mount are irrelevant. IIRC that saddle give disadvantage to target your mount, so would be irrelevant unless you choose not to exercise your option to force retargeting.
