Does anyone know if there is any list like this floating about the web? The MM is such a jumbled mess + I got it lent to a friend atm.

Donjon (http://donjon.bin.sh/5e/monsters/).

As an added bonus, it's formatted in such a way that it can be copy-pasted into excel.

I know of two more official beast stats; the male and female steeders, CRs 1/4 and 1 respectively. They're in Out of the Abyss p. 231.

WotC has two charts available on their website: a list of monsters sorted by CR, and a list of monster sorted by type. I know you already found what you want, but maybe they would be useful?

Monsters by CR (https://media.wizards.com/2014/downloads/dnd/MM_MonstersCR.pdf)
Monsters by Type (http://media.wizards.com/2015/downloads/dnd/DnD_MonstersByType_1.0.pdf)

Curious how you guys handle what beasts the Druid have seen for the requirement of have seen it to be able to transform into it. Do you hand wave it? Do you require that they actually have seen it in game? For my ranger/ moon Druid I'm thinking him spending all his downtime traveling the world, living off the land, studying beasts, plants and all the things part of the natural world.

I'd look at the druid's history. If they've not so much as travelled in the desert, they haven't seen a giant scorpion off camera, as it were. If they have a backstory that includes the areas they've lived in, and if they make an effort to see new species where they go, I'd be more lenient, but the above still applies.
But once you get polymorph at level 7, you can start seeing a lot of beasts without travelling. From then on, I'd become much freer.
