In general, yes. Natural weapons are weapons (http://www.d20srd.org/srd/specialAbilities.htm#naturalWeapons), and are thus valid targets for spells that target weapons (including Sonic Weapon and Burning Sword).

Some spells (such as Magic Weapon (http://www.d20srd.org/srd/spells/magicWeapon.htm)) have specific language that prevents them from working with natural weapons; obviously those spells won't work.

Follow up question, does one casting affect one natural weapon or all?

For example, lets say a golem has two hands. Do both hands get burning weapon with one casting or do I have to cast it twice? All golems have 1 slam attack, and their full attack is 2 slams.

Both spells you're asking about target a weapon (singular), so I believe they'd only affect a single weapon per casting (i.e., you'd have to cast each spell twice to affect both of the golem's slams).

Some spells (e.g., Blades of Fire) can affect more than one weapon, and the Chain Spell feat would allow you to target multiple weapons per casting. Anything that allows you to attack more than once with a single natural weapon (like the Rapidstrike feat) would also let you apply the damage more than 1/round.
