I'm not much for this 3x3 grid of possibilities to categorize and guide players and characters, is there a more nuanced system that's out there that I could use for my players?

Random thought: you could get the players to fill out personality tests in-character and score them according to the Big Five or MBTI, then take note of when they're doing something that doesn't fit with their personality - it's well-established that acting against your nature is stressful and tiring, which could definitely be modelled as an in-game effect.

Probably more trouble than it's worth (particularly as it requires the DM to constantly psycho-analyse the characters), but it's certainly more nuanced!

You could take a look at the honor system from the L5R RPG, though that of course is adapted to the ethos of a single culture; in another setting, you'd have to use different rules. The advantage of it is that being based on the ethos of a single culture, there's less room for interpretation—the values and taboos are what they are, regardless of whether they're internally consistent or not. If you have a cosmopolitan setting, you might have a number of such systems running in parallel.

D&D 5e's Ideal/Bond/Flaw system is a more organic, if somewhat formulaic, way to determine a character's ethos.

I like the allegiance system in Elric!/Stormbringer. Your actions give you points toward Law, Balance, and Chaos. It has nothing to do with your motivation or your personal beliefs, only which force you are helping with your actions. It might not even be deliberate. You might want to help one and then mess up and help another. When your rating in one of them gets high enough, that cosmic force starts to take notice of you. Most people will never be noticed, but people who want to be something like a paladin or a chaos sorcerer will make a concerted effort to support their chosen side and become a champion of one of the forces in order to get benefits.

There's another system (http://www.giantitp.com/forums/showthread.php?391946-Alternate-quot-Alignments-quot-Virtues) from this forum that I don't think has been mentioned yet.
I like this one because there are no wrong answers. Any combination can inform a hero's motivation as easily as a villain's.
