In the description of the Warlock pact weapon, it says "This weapon counts as magical for the purpose
of overcoming resistance and immunity to non-magical attacks and damage."

Does this mean for other things it is not considered a magic weapon? More specifically, I'm wondering if it is treated as a non-magical weapon and thus the Unearthed Arcana Mysic's Psionic Weapon Discipline's effect can be used on it:
"Psychic Focus. While focused on this discipline, you charge one non-magical weapon you carry, or one of your fists, with psionic energy. Attacks you make with it are considered magical and have a +1 bonus to attack rolls and damage rolls."

i think that is just to distinguish it from, say, a sword that has continual flame cast on it. the continual flame sword is magical in that it has a magical effect, but not magical for the purposes of harming things with resistance or immunity to non-magical weapons.

or, as another example, a sword created using the creation spell. it is magical. it doesn't get past resistances. but you don't have anything that is not magical, but gets past magic resistance.

Does the weapon already have a +1 bonus for being magic? If not, you can do it. If it already has a +1 bonus by virtue of being magic, then no, you can't.

It's a legacy from the type stacking rules in 3.5.
