I've got a quick question for the Playground: when using the "Automatic Bonus Progression" rules from Unchained (see page 156, the PRD (http://paizo.com/pathfinderRPG/prd/unchained/magic/automaticBonusProgression.html), or the PFSRD (http://www.d20pfsrd.com/gamemastering/other-rules/automatic-bonus-progression)), are the benefits suppressed in an antimagic field or dead magic area?

They are not magic, so they would not be suppressed by antimagic or dead magic.

While they aren't magical abilities, a DM would be completely within their rights to rule that they shut down in an AMF just like any actual magic item that gives typed bonuses. All of the bonuses provided by that progression retain their types, so I can understand a DM ruling this way.

If you want an alternate wealth/itemization system that interacts with antimagic, go with the Innate Item Bonuses variant instead (which adds those properties to any magic item you happen to be wearing in that slot, rather than providing them to the characters inherently.) In that instance, AMF would shut off the item and all associated bonuses. (Alternatively, go with Scaling Items.)
