If I am say a 5th level ranger, giving me one favored enemy at +4 and one at +2, and I gain a level in another class that gives me a favored enemy, do my favored enemy bonuses become +6, +2, +2(or +4, +4, +2) or do I simply gain another at +2 and end up with +4, +2, +2?

Does it change the outcome if I am using an alternate class feature that says you gain Favored enemies as a Ranger?

The likely correct ruling is that you gain a new favored enemy at a +2 bonus. Class features of the same name gained from different sources don't interact unless there is a specific clause for levels stacking (i.e. you have FE as Ranger 5, also FE as Ranger 1 via ACF)

I believe there is also grounds for an argument that you can choose to boost an existing favored enemy bonus by 2, as detailed in the 3.5 update for the OA Shadow Scout PrC.

You always gain a new Favored Enemies at +2 (unless otherwise specified).

The level 5+ Ranger feature then says that you can immediately improve either the new FE or one of your old ones by +2.
