Quick questions, does a magical helmet take up an armor slot? Thinking about it, I don't think it would, but it also does say that you can only have one magical armour and shield, and the rule doesn't specify anything about helmets, nor does it in the magical helmet entries.

So could one have a magical armour, magical helmet and magical shield?

In your army book, each Magic Item has a subcategory - Magic Weapon, Magic Armour, Enchanted Item, Arcane Item or Talisman among others.

This is what the rule is referring to. For example, it you're playing Lizardmen and you give the Sacred Stegadon Helm of Itza to a Hero, that item is listed as "Magic Armour", and thus, takes up his entire Magic Armour "slot" even if, logically speaking, he should still be physically capable of wearing the Armour of Destiny too.
Effectivey, as far as the rules are concerned, there's no difference between a magic hat and an entire suit of full-body platemail; it sounds silly, but it's there to stop people from picking obscenely powerful combinations of equipment and making a single overpowered character.

So, you are allowed to wear a single piece of Magical Armour, whether or goes on your head, body or elsewhere, and carry a Magical Shield; no more.

As Wraith says, magic armour is a category.

Magic shields are in the magic armour category, so you cannot have magic armour and a magic shield. You can have magic armour and a regular shield and vice versa

The advantage of a magic helmet, like the Helm of Manfred Skaven Slayer is that they take up your magic item slot but let you take a regular shield and armour as well, usually adding +1 to your armour save. This is terribly (well, not at all) explained in the rulebook but its the only thing that makes sense.

Some headgear are enchanted items and can be worn with magic armour. So oddly enough you can wear a crown of command or wizard's hat on top of a magic helmet fine.
