So my current chara has a Dusty Rose Ion Stone (+1 AC) and I was trying to determine how much it would be to further enhance it to a +2. Table 7-33 in the 3.5 DMG says that: AC bonus (other) is bonus squared x2500 gp. so a +2 is 2 times 2 (4) times 2500 is 10,000gp. minus the 5000 I spent on the Ion stone in the first place totals only 5000gp to double the AC bonus. This seems way too cheap. Am I missing something?

What you're missing is that slotless items (with the most common example being Ioun Stones) cost double.

So, a normal item giving +1 AC (other) would cost 2500 gp, and an item giving +2 AC (other) would cost 10000 gp; however, an Ioun Stone is slotless, so the prices are doubled: a +1 item costs 5000 gp, and a +2 item costs 20000 gp.

Keep in mind that that entire table is suggestions, so anything made with it has to be approved by your DM. Well, more so than usual.

There are cheaper ways to increase your ac though, unless your armor/shield/amulet/ring/etc are maxed out.

Not a problem. Just keep in mind that the table you're using as reference is more of a DM tool for eyeballing custom magic item costs than a hard rule about item crafting.
