Its specifically a rat that (due to magic) never stopped growing and is now the small end of huge sized. I dont just want to use the giant template cause it doesnt give extra hit dice. What should the basic stats for this thing be? HD, CR, etc

1) I started with a standard rat, and advanced it to Huge size 4 HD (the minimum recommended for a huge monster by chapter 5 of the Monster Manual).
2) I put the 4th-HD ability boost into Dexterity, to bump it up to 8.

Template combination of Titanic + Dungeonbred will give you Huge-sized Rat or Dire Rat

How about the Titanic template (monster manual II)? It's got 25 HD and is CR 13, which may be slightly too high.

Titanic creatures are normally Gargantuan, but the Dungeonbred template (Dungeonscape) sizes that down to Huge. It also reduces the food amounts such a monster would normally need, making it no harder to feed than a bear, tiger or other Large predator.

EDIT: Drats! Shadowbane Stalker'ed!

How are you planning on taking it as a companion? Handle Animal abuse? Houseruling? Persisted Charm Animal?

Discovered it trapped in the basement of the building that was just acquired, instead of it being a battle instead a ranger was hired to tame/train it. Lets say we had a hell of a rat problem, now our enemies have a huge rat problem

I suggest naming it the ROUS-OUS. Because reasons.

But aren't those only found in the Fire Swamp?

Sure the originals are. But even the fire swamp was too small time for this biggun.
