Short answer: Yes.

According to the D&D 3.5 Glossary (http://archive.wizards.com/default.asp?x=dnd/glossary&term=Glossary_dnd_inherentbonus&alpha=):

Inherent Bonus:

A bonus to an ability score resulting from powerful magic, such as a wish. Inherent bonuses cannot be dispelled. A character is limited to a total inherent bonus of +5 to any ability score. Multiple inherent bonuses to a particular ability score do not stack, so only the best one applies.

And then the other side of it came up in another thread not 24 hours ago. Most inherent bonuses are granted through magical items, but once that item is activated it's consumed and the effect is permanently bestowed on the character. Meaning that while inside an AMF they couldn't activate the item in question. But if they're outside it, activate the item and step in, the bonus remains intact.

Inherent bonuses are granted by instantaneous magical effects and cannot be suppressed. Taking a chunk of a wall of iron into an AMF won't suppress it either.
