So, mithral is always masterwork. But it never specifies if it is calculating in the reduction to armor penalty to its stated reduction. Is it supposed to be "This material, and its requisite masterworkness totals to reducing the penalty by 3" or is it "This material specifically reduces its penalty by 3. You can check masterwork armor for more details"?

In case it's the former, is there a way to further reduce armor penalties?

The penality is reduced by 3 in total, the MWK bonus is included.

It's written a bit hazy, but basically the same wording as for adamantine, which is more specific in it's description.

For further reduction of the armor check penality, there is the armor expert trait, fighter armor training and armor enchantment comfort.

Answer: Yes, the masterwork bonus is included in the reduction of penalties by 3.

There are class abilities that lower armor penalties, such as "Armor Training" which fighters specifically get.
