rune based base class

as the title suggests im looking for a base class i can use that is rune based in flavour

I think the closest thing you'd find in a base class is the binder in Tome of Magic. That's not even really rune based so much as you draw a magic circle once per day to summon a spirit into you.

You're probably relegated to just picking cleric and going the glyph of warding and greater glyph of warding route.

Runesmith from Races of Stone is the only thing that springs to mind.

There's also a Runecaster class in Forgotten Realms, but much like Runesmith is a PrC.
