[3.5] A question about the Bone Creature Template

Undead use Wiz BAB and 4 Skill points per level if the retain their INT. That blows if I am trying to use the template on my Elf/Half fey Bardcher. But what exactly would the bolded text mean?

That won't mess with your BAB or skillpoints. Type modifiers are things like (augmented) or the various elemental and alignment subtypes. So your elf has the (elf) subtype, and that line is saying that turning it into a bone creature won't change that. The elf skeleton is still an elf, as that subtype is retained. The type (humanoid, fey, whatever) is now undead, but progressing by class still overrides the BAB & skillpoints of any type.
