Okay, so I was thinking of making a Skinwalker (Fanglord) Sorcerer who specialises in buffing/polymorphing himself and then fighting. I know it's suboptimal, but it's fun.

Now, the issue is that I'm thinking of taking the Shapechanger Bloodline and the Eldritch Scrapper Archetype. The Archetype gives me Martial Flexibility which says:

This ability replaces the sorcerer’s bloodline powers gained 1st, 9th, and 15th levels.

How does that interact with Mutable Flesh?

Mutable Flesh (Su) At 3rd level, once per day when you cast a transmutation spell with a duration of 1 minute per level that affects only you, you can increase its duration to 10 minutes per level. At 9th level, you can increase the duration to 1 hour per level.

Do I not get the 9th level duration increase? Or is that specifically referring to the new ability that I would get at 9th level (Vortex of Flesh)?

You still get the duration increase, as that is part of the 3rd level power, and is not directly tied into any other bloodline power.

Correct. You don't get Vortex of Flesh, because it is the 9th level power, but the duration increase, while you get it at 9th level, is part of the 3rd level power, so you keep it.
