Homebrew system based on Dnd extremely sci-fi and extremely high magic[I have arcane powers so i can use any type of magic you can imagine,for example I can free action blink(3 times per fight) and reaction reflect(3 reflects 4-8 turns cooldown)the attack]. I need the general idea ,it's really difficult to explain exactly the system and mechanics.
I hope I helped you.

You could have magical shuriken with the Return property and the ability to shout "I need healing" whenever you want.

Sarcasm aside, being a CC Martial in a high magic sci fi setting seems like an easy way to be outshone by both party members and mooks with laser guns.

Cybernetics can explain just about anything you want, if the tech level is high and the explanations vague enough. Throw a dart at the list of powers in some other system, get that.

I suggest playing the Ukulele really well.

If you're a cybernetic ninja, then you obviously need an active camouflage stealth suit for those times when you need to be (almost) completely invisible. If you didn't catch my hip 90's Metal Gear reference, it's also basically the same as what the Predators use, or the S.H.I.E.L.D. heli-carrier in The Avengers.

Uh...

Let's see:

Hypnotic Mind Control Lasers on your cybereyes;
Super-hearing and dampers in your cybearears;
Automatic shuriken launchers in your arms, maybe with exotic shurken (explosive, tear gas, Armor-Piercing Sabot, bomb-pumped laser shuriken, etc, etc;
Wolverine claws (hands *and* feet);
Some form of armored skeleton, while we're being Wolverine;
Some form of Predator cloak/invisibility field;
A nanoforge utility belt that can make *anything*. ANYTHING!!!;
Armored skin that is extremely resistant to the setting's military small arm analogue (i.e. will stop rifle rounds but not crew-served);
Vat-grown super-muscle with massive amounts of twitch fibers and such;
Artificial nervous system with a much faster reaction time.

Oh, and all of this is specified as non-metallic, so it doesn't set off metal detectors.

You *might* want to look in a cyberpunk game's equipment/augmentation book, since the vast majority of these (with the exception of the pocket nanoforge and mind control lasers...and the autoshuriken) I pulled from cyber/bioware that have been on any of my Shadowrun characters.

Cloaking, hacking, mad parkour skills and other general superhuman abilities. Digital eyes that see in the dark/infared/x-ray vision, super senses and the like.

Just watch a few episodes of Ghost in the Shell(or movies) and anything Major Kusanagi can do, your character should be able to do as well.

Mortal Kombat has a bunch of cyborg ninjas. You could shamelessly steal from their abilities and their aesthetics:

Source: http://mortalkombat.wikia.com/wiki/Cyborg

Sektor (unit LK-9T9)

Powers and abilities

As a "cybernetic organism", Sektor possesses enhanced strength and stamina, as well as great onboard weaponry. As with the case of Cyrax, he appears to specialize in long range combat. His chest cavity is loaded with rockets and heat-seeking missiles. Unlike the other cyborgs, Sektor embraced his new machine body and decided to upgrade it rather than remove it. As of Armageddon, he commands an entire squad of AI controlled machines built in a similar vein to his original design as well as Cyrax's new design. Due to his upgrades, he possesses a jet propulsion system on each of his joints and new armor plating. He also now has two pulse blades to verse his foes in close quarter combat if needed to. He also possesses the ability to turn invisible.
Signature moves

Chest Missile: Sektor fires a missile directly at his opponent from his chest. In MK 2011, this is called Straight Missile. In his human form, he fires it from his hands. (MK3, UMK3, MKT, MKG, MK:TE, MK:A, MK 2011)
Double Missile: Sektor fires two consecutive missiles straight at his opponent. In MK 2011, this move acts as the enhanced version of Straight Missile, and the two missiles are fired simultaneously rather than consecutively. (MKT, MKG, MK 2011)
Homing Missile: Sektor fires a missile that follows the opponent before exploding. In MK 2011, this move is the enhanced version of Up Missile. (MK3, UMK3, MKT, MKG, MK 2011)
Upward Missile: Sektor fires a missile upwards, which falls back down, hitting the opponent from above. In MK 2011, the move is called Up Missile and Sektor can now fire the missile in front or behind the enemy in addition to firing it directly above them. (MKA, MK 2011)
Rocket Punch: Sektor teleports under his opponent and gives them a rising uppercut. This move can also be done in the air. In MK 2011, this is called Teleport Uppercut. (MK3, UMK3, MKT, MKG, MK:TE, MK:A, MK 2011)
The enhanced version is called Metal Uppercut. After the first hit lands, Sektor will hit the opponent a second time, slamming them into the ground.
Flame Burner: Sektor fires flames at the opponent with his arm-implanted flamethrower. (MK:A, MK 2011)
The enhanced version is called Flame Thrower, which deals more damage.
X-Ray Move - Massive Missile: Sektor fires a powerful missile from his chest at his opponent, then immediately performs a Rocket Punch that breaks his opponent's jaw, skull, and knocks teeth out. As they fall, he charges up a powerful force palm and targets the opponent's back, which is enough to break their spine and close bones. (MK 2011)

Cyrax (unit LK-4D4)

Powers and abilities

As a cybernetic ninja, Cyrax is well-equipped, both in martial arts involving ninjutsu and weaponry. Cyrax houses a number of weapons in his chest cavity designed for both incapacitating and destroying targets. Of the three cyborg ninjas, Cyrax is most associated with bombardment, his arsenal full of timed explosives with a seemingly unlimited supply. He also has access to an 'energy net' capable of incapacitating his targets completely. When his soul was returned to him, not only did Cyrax retain some of his cybernetic parts, he was also outfitted with state-of-the-art technology, courtesy of the Outworld Investigation Agency. Cyrax was now equipped with a portable device that would allow him to freely traverse across the realms without the need of stationary portals. In addition, his armor is heat-resistant, as he was able to completely submerge himself in molten rock without severely damaging himself in the process. His net weapon was replaced with a buzzsaw-like appendage, used for mid-range combat. Cyrax is also able to relocate himself across short distances by separating all of his limbs and head as his torso would transport to a different area where all of the discarded limbs would rejoin.

In Mortal Kombat: Annihilation, Cyrax fires a similar net, but it is compromised of nanomachines that completely eat the flesh, blood, and organs of any unlucky targets, completely destroying them without even leaving the marrow behind.
Signature moves

Energy Net: Cyrax fires a green energy net from his chest which ensnares the opponent temporarily. In MK 2011, his human form launches it from his hand rather than his chest. The move is also called Net. (MK3, UMK3, MKT, MKG, MK 2011)
The enhanced version is called Electro Net and will drain the opponent's Super Meter as long as they are ensnared.
Detonator: Cyrax drops a bomb from his chest compartment in front of him, which explodes after a couple of seconds. He can shoot the bomb either far or near. In MK 2011, his human form takes it from his belt and throws it. It is also known simply as Bomb in MK 2011. (MK3, UMK3, MKT, MKG, MK:DA, MK:A, MK 2011)
The enhanced version is called Sticky Bomb, in which Cyrax throws a bomb with three spears and a slight rocket propulsion, that pierces the opponent and then explodes.
Teleport: Cyrax vanishes and reappears behind the opponent. In Mortal Kombat Gold, Cyrax can follow up with a special throw after teleporting. In MK 2011, his human form replaces it with a smoke bomb teleport. (MK3, UMK3, MKT, MKG, MK:A, MK 2011)
The enhanced version is called Bangport. Cyrax causes an explosion when teleporting, which can hit the opponent.
Air Throw: Cyrax can throw his opponent when his opponent is in the air. In Mortal Kombat Gold, Cyrax can perform this move even if his opponent is not in the air. In MK 2011, this is called Anti-Air. (MK3, UMK3, MKT, MKG, MK 2011)
The enhanced version is called Power Anti-Air and allows Cyrax to grab his opponent from a farther distance.
Funky Spin Kicks: Cyrax performs a spin kick while balancing on one of his legs. In Armageddon, his leg seems to be on fire while doing this. (MK:DA, MK:A)
Reverse Kick: Cyrax preforms a reverse kick to his opponent, sending him/her on the other side. (MK 2011)
The enhanced version is called Donkey Kick and lets Cyrax slide in with a second kick before kicking them into the air.
Ragdoll: After performing Reverse Kick, Cyrax grabs his opponent in mid air, and throws them down on the ground. (MK 2011)
The enhanced version is called Ragdolls.
Buzzsaw: Cyrax opens his chest compartment and a giant sawblade emerges. In MK 2011, his human form takes it out from his armbands. (MK:DA, MK:A, MK 2011)
The enhanced version is called Saw Blade and allows Cyrax to dettatch the saw and use it as a projectile.
X-Ray Move - Cyberdriver: Cyrax launches his opponent up into the air with a bomb, which causes them to flip upside down. He then teleports up to them and kicks them causing the spine and ribs to break. He then grabs the opponent, while they are still upside down, and pile-drives them into the ground, shattering pieces of their skull and neck with his foot on top of their head. (MK 2011)

Smoke (unit LK-7T2)

Powers and abilities

Of all the three cyborg ninjas, Smoke appears to specialize in stealth and speed. His powers as a human were unknown for the most part, but in both forms, his body emits a constant smoky fume, probably to obscure his movements from the opponent. In MKII, he was depicted as moving at extremely high speeds, much faster than the other two hidden ninjas. From Mortal Kombat: Deception onward, Smoke is seen using smoke-related attacks, such as causing his opponent to cough as well as teleporting. In later appearances, due to Smoke's cybernetic "upgrades", his body appears to effectively be made out of smoke, or at least his nanomachines emulate the appearance of it. Whatever the case, due to further modifications made on his body by Noob Saibot, he has become a demon nonetheless. In Mortal Kombat: Armageddon, he is seen to be able to mind control other people by inserting his gaseous mist into them.

In Mortal Kombat (2011), Smoke remains in his human form and his abilities are explored deeper. It is revealed in his ending that he is in fact an enenra, a demonic creature composed entirely of smoke and vapor. As such, he is able to not only actively utilize his namesake as an extensive weapon, but he is also able to morph his entire body into a cloud of vapor, allowing him to move swiftly around his opponent as well as escape from enemies or potential captors. As shown in his Fatalities, his smoke also emits extreme levels of heat.

In the second live-action film, Mortal Kombat: Annihilation, Smoke is armed with rockets, like Sektor, and has the ability to transform himself into smoke in order to ambush his enemies.
Signature moves

Spear: In MKII, Smoke would send out a rope tipped with a Kunai at the end to impale the victim and pull them through the air towards him for a free hit and would cause minor damage, identical to Scorpion. In his cyborg form, Smoke would catapult a trident-like spear from his chest rather than his arm. Smoke uses the spear in his secret fight in MK 2011. (MKII, MK3, UMK3, MKT)

Teleport Punch: Smoke teleports behind his opponent, punching them in the head. This is taken from Scorpion. (MKII, UMK3, MKT)

Leg Takedown: Smoke trips the opponent with a leg scissor takedown. This is also taken from Scorpion. (MKII)

Smokeycut: Smoke goes underground and then teleports under the opponent, performing a vertical uppercut, hitting them on the way up. This attack was borrowed from Sektor. (MK3, UMK3, MKT, MK:D, MK:A)

Air Throw: While in the air, Smoke grabs the opponent and throws them back on the ground. (MKII, MK3, UMK3, MKT, MK 2011)

Invisibility: Smoke disappears while a puff of smoke helps him become invisible. In MK 2011, Smoke only becomes partially invisible, with his body still distorting light. (MK3, UMK3, MKT, MK 2011)
The enhanced version is called Vanish and it turns him completely invisible.

Dark Assassin: Smoke summons Noob Saibot to toss shuriken at the opponent. (MK:D, MK:U)
Death from Above: Smoke summons Noob Saibot from the air, who then appears and kicks the opponent in the face. (MK:D, 'MK:U')
Dark Shadows: Smoke summons Noob Saibot, who appears and punches the opponent from behind. (MK:D, 'MK:U')
We Live: Along with Noob Saibot, the two charge and punch the opponent. In Armageddon, this move is called Robo-Punch and Smoke performs it without a partner. (MK:D, MK:U, MK:A)
Stinky Cloud: Smoke jumps backward and a cloud of smoke takes his place. Opponents who come in contact with the cloud are intoxicated, allowing Smoke to land a free hit on them. (MK:D, MK:U, MK:A)
Stinky Fingers: Smoke summons a cloud of smoke on top of the opponent to intoxicate them, allowing for a free hit. (MK:A)
Play Dead: Smoke falls backward on a puff of smoke and reappears behind his opponent. (MK:A)
Smoke Away/Smoke Towards: Smoke turns into a cloud of smoke and dashes forwards or backwards. (MK 2011)
The enhanced versions are Phase Away and Phase Towards and dash at a longer distance with increased invincibility.

Teleport: Smoke disappears, then reappears punching the opponent in the back and in front of them in quick succession. (MK 2011)
The enhanced version is called Smokeport. In addition to the two hits, Smoke will jump down from above to attack the opponent.

Smoke Cloud: Smoke throws a smoke projectile at his opponent. If it connects, they are teleported up into the air and closer to Smoke, where they are vulnerable to an attack. (MK 2011)
The enhanced version is called Smoke Bomb. The smoke column goes higher, can trap mid-air opponents and hit (but not teleport) opponents when they are laying down.

Shake: Smoke stands in place and surrounds himself with smoke, if a projectile touches him, Smoke will counter attack. This can be charged. (MK 2011)
The enhanced version is called Vibration. Not only can it counter projectile but it can now counter most melee attacks with the exception of low melee attacks and X-Rays. It can also be charged.

X-Ray Move - Burn Out: Smoke teleport-punches his opponent, then runs behind them and delivers a German Suplex which slams the opponent's head onto the ground, breaking their skull and neck. Then, while they are trying to get up, Smoke kicks them in the face, breaking their skull even more. This can be delayed and dash cancelled. (MK 2011)

This is ridiculously broad. I suggest finding a fictional character (or several characters) that can do the things you want to do and then converting those into the system of your choice.

Nah, I think there's a much better way to become impossible to detect.

Level up plastic surgery and knitting to the max, then stack buffs like crazy (ideally in a fashion that allows you to apply multipliers after additions) until you're in at least the +500 range, and get the ability to do them as a routine check even in a stressful situation.

With enough stacking you should be able to change your appearance and create a new outfit in a round each, even with improvised tools. Duck into a broom closet for twelve seconds, come out looking like somebody else entirely.

...there might be a reason my group never lets me come up with plans.

To me, three things makes a ninja: Stealth, mobility and deadliness.

It's not a spy, or a tank, or a magician, or a sniper, or ... no, it's an unseen, silent blade to the throat. In other words, ninja's a kinda silly if you have a sniper rifle, but that generally doesn't deter RPG's.

So it melee - with a sword, let's not fool around.

It has stealth, so it's quiet, it's camoflaged, and it might be able to deploy a variety of stuff - flares, smoke, flash-bangs, gas, who knows?

It's mobile, so it likely has high move speed, some sort of grapnel launcher, maybe it can phase through doors or something similar.

And finally, it can deliver lethal strikes with a sword.

To me, that's the archtypal ninja, the quintessence. Most likely, you want to toss in something novel, to show of how clever you are. Personally, I'd go with it being a drone, perhaps - in other words, remote controlled, so killing it only kills the drone. The real pilot might be a rogue AI. That, however, isn't hugely inventive.

Alternatively, maybe if it's able to pick up a gene sample of someone, it can create a convincing illusion of being that person - fake skin, or maybe just a hologram. Though I like the idea of 3d printing a skin suit for it more.

To me, that's the archtypal ninja, the quintessence.

Actually, this is an important point.

The realistic ninja uses every last bloody advantage they can get in order to reach their target. Forget running around in black pyjamas, a realistic ninja is disguising themselves in order to gather information, bribing guards to look the other way, planning an escape route beforehand, removing any witnesses that might be able to identify them, and yes even using a sniper rifle if it makes their job easier. The most acrobactics you're doing is probably climbing a tree so you can shoot Nobunaga with your arquebus (and your other arquebus).

But that's not the archetypal ninja, the one everybody thinks of. The archetypal ninja has stealth and acrobatics, and abilities should play to those.

True. a Realistic ninja would probably have a a hacking implant, face changing servos, voice changing processors, listening devices, heartbeat detectors, poison dispenser, and a single shot high powered laser in their hand.

Suicide implant that disintegrates the body and annihilates the soul to prevent interrogation in the event of failure.

What is the character trying to do? Get them abilities that help them with that.

Is the ninja more historical resistance fighter? Don't worry about new abilities, so much as being able to hide what you are. Make sure you can always look like a normal person on quick inspection. Then a standard inspection, if you can go through airport security with weapons and know one realizing anything is happening you are doing good. Otherwise adaptability and sustainability are also important .

Is the ninja a speed and deception based warrior? Crank up the fire power, turn the speed up even higher and don't worry about being able to fool people as make sure that they don't know what is going on (so a smoke-bomb becomes better than a disguise). Tricks in the general do random things sense becomes less important. Being able to take a hit is important, but reliability is key.

Is the ninja a spy and infiltrator? This would probably between the above two in most regards. Add in information collecting (hacking, investigation & surveillance tools) and sabotage (bombs and other more subtle methods). Also may I recommend an onboard computer and communications array? Besides tying into information warfare, communication with the team is more important here.

If we're going really high tech...

A nanotechnological barrier to prevent the dust from your skin and your hair, or your saliva, from leaving DNA traces at the crime scene.

A neural jammer that messes with the witnesses' short term memory, preventing them from remembering details of the attack.

A neural acceleration implant to boost your reaction to bullet time levels.

A coating of intelligent liquid for instant disguise.

Intelligent claymore implant (torso explodes with a salvo of metal balls - a precise computer targets each one to minimize damage to allies)

Fake self-destruct system (most of the body blows up, the brain pan and mechanical spine detach from the wreckage, and crawl away through ventilation ducts as the smoke clears)

if you can do "hard light holograms", these work great as disposable flanking buddies.
