The main difference is that the EK gets 7th level spells, and the Magus has better action economy, hit points, class features, saving throws, and combat ability.

Overall, at levels 1-14 the straight Magus is better, at levels 15-20 and up the EK is better.

+3 better to-hit, thanks to its enchant weapon ability
