If player A uses a destiny point to automatically crit an NPC, can the NPC then in turn use a destiny point to negate the attack?

"Even once the attack is resolved" means not only negate a critical, but if you so wish, wait for damage to be rolled, see it, and decide to negate it.

That being said, don't give NPCs Destiny Points.

but the first power listed says "Automatically score a Critical Hit", so i wasnt sure if that superseded the follow up ability, and this is the end of the first leg of the campaign and as such are encountering Vader

You're welcome, Vader does sound important enough. My GMing experience with the system is Destiny Points on the bad guys are wonky, unfortunately. When the story allows it I instead build the bosses with Force Fortification (eg Vader was once a Jedi Knight) and presume their Destiny Points have been (or are) turned into Force Points per the conversion rate in the Corebook. PCs have a better time when their Destiny Points do achieve something instead of being outright negated.
