So I am going to be running a 3.5 game that allows pathfinder material and I have a player that is going to gestalt Elementalist from SoP and Fighter. The player wants to get the Advanced Magical Training feat. Does this feat only affect the caster level for Elementalist, or does it affect other things such as spell pool and bonus spell points from drawbacks. I'm guessing it only affects the caster level but wasn't sure if Fighter counts as a spell casting class now for things other than caster level.

It shouldn't increase Caster Level at all, and depending on how things are handled only give additional spell points.

Because Gestalt uses the higher of your two caster levels, and Advanced Magical Training only makes it so that you treat your levels in a non-casting class as low-casting. But since you already get mid-casting from Elementalist, that low-casting doesn't do anything to raise your overall caster level (just like raising BAB to medium wouldn't do a thing if you already have medium BAB on the other Gestalt-side).
On the other hand, the Gestalt-rules (http://spheresofpower.wikidot.com/gestalt-rules) for Spheres do mention that you gain the spell points from both of you classes - so you should just apply the spell point benefit of the feat. They also mention that such characters get double the amount of spell points from casting traditions, so that'd be a huge boon too.

However, whether you get the spell point benefit of the feat (spell points equal to your highest ability score modifier) depends on how you read the feat. It says that you only get them if you do not possess levels in a casting class - do you only count one gestalt-side here? Are you extra-generous, and allow the other gestalt-side to count for prerequisites, while still granting the benefit? Or do you apply a strict reading, and all the feat does is give you a caster level that only doubles your spell points from traditions (which is still pretty good)?

Say you're an Elementalist 7//Fighter 7. Your caster level from Elementalist is 5, and from Fighter it's 0, so overall you have CL 5.
Add Advanced Magical Training. Your caster level from Fighter is now 3 - overall it's still CL 5. But you might get spell points equal to your highest mental ability score modifier (as per the feat), and would double the amount of spell points gained from your casting tradition.
