Does a Nosomatic Chirurgeon's inflict wounds ability work against Constructs since it does NOT use negative energy? or would they still be immune since the SU is based on a spell from the Necromancy school?

Necromancy and negative energy are not the same thing. The general construct immunity to necromancy effects would take precedence, at least by RAW.

You can certainly make an argument that a houserule to the contrary would be reasonable for the reasons you laid out, but I believe that you're out of luck by RAW.
