So I've got a character I want to make using Pathfinder rules for the campaign. The half dragon in Pathfinder always grants wings, regardless of size. It's a level 3 campaign so I can't take any other templates that I know of that would take away fly speed. We aren't limited to just Pathfinder. Does anyone know of a way to get rid of the wings?

Mineral Warrior Template, from the Forgotten Realms book Underdark, page 97. LA +1 with various abilities, but you lose any fly speed you had from before. Acquired template, so you could add it on after to remove the flight from the Half-Dragon template.

Depending on the DM, you could also use the Unseelie Fey template from Dragon Compendium, page 222. Normally people pick it to gain cheap flight for LA +0 among other things, but one of the options available is 'Unusable wings of a type listed below'; and the special ability says that such a creature could have unusual wings for its type, implying replacement of extant wings rather than supplement. With a permissive DM, you could take the template to render your natural wings vestiges unable to support your weight and removing your fly speed, and looking weird to boot.

Claim your PC is descendant from one of wingless dragons - such as Cave Dragon (https://www.d20pfsrd.com/bestiary/monster-listings/dragons/dragon/dragon-cave-kp/), River Dragon (https://www.d20pfsrd.com/bestiary/monster-listings/dragons/dragon/river-dragon/), or any of Imperial Dragons (http://prd.d20pfsrd.com/pathfinderRPG/prd/bestiary3/dragon.html)

Write an amputation into your backstory.

I'm sure you could pay the local butcher to help you with that. Just watch out for Regenerate spells and effects in the future (though it will take ~10 levels before the party cleric gets that spell).
