Let's assume I make a simulacrum (http://www.d20srd.org/srd/spells/simulacrum.htm) of a Noble Djinn (http://www.d20srd.org/srd/monsters/genie.htm). If this Sim Genie grants 3 wishes, can he still grant more wishes another day? Why?

Per the Simulacrum

The duplicate creature is partially real and formed from ice or snow. It appears to be the same as the original, but it has only one-half of the real creature’s levels or Hit Dice (and the appropriate hit points, feats, skill ranks, and special abilities for a creature of that level or HD).

It looks like it's up to the DM how many HD a Noble Djinni should have to have Wish at all. But, if you create a Sim of a 20HD Djinni, thus producing a 10HD one, everything should be kosher.

A noble djinni can grant three wishes to any being (nongenies only) who captures it. Noble djinn perform no other services and, upon granting the third wish, are free of their servitude.

This is a bit ambiguous, but it seems you may have to somehow set it free, then capture it to get the wishes, at which point it is free again. It really depends on the understanding of "captures." Regardless, I don't think that this clause and the Simulacrum's clause about command are compatible.

At all times the simulacrum remains under your absolute command.
The way this reads, I think you'd get one of the following:
A: You get no wishes unless you set it free somehow then capture it again.
B: You just capture it, say in a cage or something, get three wishes, it gets freed per Djinni.
C: You can capture it as you like and have infinite wish for free.
D: You can't capture it because it's under your absolute command.
E: A DMG flies toward your head, roll reflex.

EDIT:

can he still grant more wishes another day? Why?Noble Djinni makes no mention of wishes per day, only per capture.

There are two main problems or barriers that a dungeon master may impose upon you.

A noble djinni can grant three wishes to any being (nongenies only) who captures it. Noble djinn perform no other services and, upon granting the third wish, are free of their servitude.

The first problem is that a simulacrum is never free: "At all times the simulacrum remains under your absolute command." So a dungeon master may argue that a simulacrum of a noble djinni can grant you only two wishes before it shrugs and declares that it cannot grant you a third wish because it cannot free itself from your service.

It would be easier to get three wishes per day from a simulacrum of a greatly advanced efreeti (http://www.d20srd.org/srd/monsters/genie.htm#efreeti). An efreeti has this power:

1/day—grant up to three wishes (to nongenies only)

This sounds like a great deal, and surely it is. But this brings me to the second and more serious problem.

Material Component
The spell is cast over the rough snow or ice form, and some piece of the creature to be duplicated (hair, nail, or the like) must be placed inside the snow or ice.

In order to create a 10-Hit-Dice simulacrum of an advanced noble djinni, you need to find an actual advanced noble djinni with at least 20 Hit Dice and snip away one of its fingernails or some of its hair. This may be easier said than done. Likewise, in order to create a 10-Hit-Dice simulacrum of an advanced efreeti, you need to find an actual advanced efreeti with at least 20 Hit Dice and snip away one of its fingernails or some of its hair. Unless your dungeon master is a fool, you are not going to find either item at your local magic shop.

Obviously, any advanced efreeti who discovers that you have made a simulacrum of it will fly into a murderous rage against you. It will find your worst enemy and grant wishes to them so that it can destroy you with very malicious wishes. Or it will use some of its advanced powers and its underlings from the Elemental Plane of Fire to hurt you even more cruelly.

An interesting, entertaining, and IMO valid reading.

Since such an item would have no GP value then it would be found in your spell component pounch next to the leather thing, no?

If your dungeon master is crazy, then sure, you'll find a piece of hair or fingernail belonging to every creature in the multiverse inside your spell-component pouch, right where it always was, because the rules require it to be there! And you will have no trouble determining which hair or fingernail belongs to which creature when you dip your hand inside your spell-component pouch, because, as the rules say, preparing a material component for a spell never takes more than a free action.

Of course, maybe your dungeon master is crazy – crazy like a fox. In this case, everybody's spell-component pouch will contain hair and fingernails belonging to every creature in the multiverse ... including your hair and your fingernails. So once you have become a character of sufficient power to attract the attention of powerful spellcasters, you will be scried upon more or less constantly, because every Will save you make against the Scrying spell will add -10. You will also have to deal with mischief-making simulacra of yourself quite frequently.

Alternatively, you can look up prices in...I think it's the Arms and Equipment Guide?...for body parts of powerful creatures. I'm pretty sure there are benchmark figures based on HD and/or rarity somewhere. Betcha anything with 20+ HD has a gp value for its body parts.
